Abhi,
is this what you referring to?
Use NANDROID backup instead of FTF. Cooking ROM from FTF is very lengthy procedure.

Copy "System.yaffs2.img" file from your memory card CWM backup folder to your PC local drive and extract it using "unyaffs.exe" for that give command "unyaffs system.yaffs2.img". It will extract your system folders and files. After extracting complete delete "lost-found" and "sd" folder if present.

Arey yaar why you need system.img! Create new folder in kitchen and give it name as WORKING_XXX and put these system folders and files which you have extracted from system.yaffs2.img and also put the META-INF folder and Kernel (boot.img) in your WORKING_XXX folder. After that start DSIXDA kitchen and change the updater-script into update-script. Now you can able to modify your ROM as you want. After your modification complete change the update-script to updater-script. Go to META-INF folder and edit updater-script and remove following line :
assert(package_extract_file("boot.img", "/tmp/boot.img"),
write_raw_image("/tmp/boot.img", "boot"),
delete("/tmp/boot.img"));
Click to collapse
Now select 99 build your ROM. Thats it!

bro you will have to create a new .zip file out of the edited system files.......... and also with META-INF so that it can be flashed via CWM......... There is no way to create an ftf file from this again...............
Better move this general section since it's common to all 2012Xperia devices...

If I extract system.sin only can see the app folder, the others folders are empty, why? How can I get the others folders?
Im missing the files
CERT.RSA
CERT
and the folder COM
in the META-INF FOLDER.
Is this a problem when you flash the rom in to your phone ?

CERT.RSA & CERT aren't important
but you need the /com folder because it contains the updater-script, which tells the ROM how and where to be flashed
so you can't flash a zip unless you have the com folder, you need to download one (it is kinda standard)

Well yes but it would be much recommended if you copy it from a stock flashable Sony firmware ROM (not AOSP based ROM like CM or PAC)

ı see, but the problem is that I am searching for a stock zip flashable firmware. there is none :crying:
thats why I extract the FTF file than extract the system.sin.
I got my Meta-inf folder with only one file inside, got the system folder
but also no boot image? what can I do about that ?
There's no "meta-inf" folder in .sin or .img ROMs as it's a hack used to support permissions (as .zip files don't allow for them) and allow incremental updates where the .zip doesn't contain the whole /system partition

I tried it and it works however I have a problem, I managed to extract the system/app folder and its contents but for every other folder I extract it is empty, even though it shouldn't be e.g. the system/media folder is empty in the ext2read explorer. Why is this?

Re-flash ROM is the best idea.
this is the right call. however, time-consuming and troublesome to deal with. so I wanted to systemUI original. I'd appreciate your help in this regard, and much mercy.

If you have the FW FTF you can extract the sistem.sin from it (with 7-Zip or other software)
Then you extract it's content with flashtool -> Tools -> Sin Editor..
Then you need to get ext4_unpacker and you can extract anything you want from it.
I'd gladly U/L it but I have Xperia P not U.

FTF file is just a zip file, inside it there is a file system.sin you should extract from it.
Any archiving software should be able to do it.
After extracting system.sin, open flashtool go to tools -> sin editor.
Click the 3 dots and select system.sin, click extract data.
When finished there will be 2 more files in the same directory of system.sin, system.partinfo and system.ext4.
system/ext4 is the file you need.
Get ext4_unpacker http://forum.xda-developers.com/showthread.php?t=1921399
With it you can extract any file you want from system.ext4
