I tried to apply some CM theme the UI immediately crashed and had to re-flash the whole rom.

I have applied and switched between these three themes without issues. Is your theme updated for cm13? Which theme is it? Oh and are you using the included theme manager? Don't try to change for the Cyanogen OS theme manager app.
Like I said all good here, but if anyone else can reproduce with an updated theme let me know.

Are you flashing over a rom that had layers theme? If yes then you have to delete /vendor/overlay folder as cm theme engine doesn't work well with layers. Or you can simply reflash stock vendor image in fastboot then try again.
